2009 convertible in shop- top will not sit fully in well

so I have a 2009 conv & the other day I noticed the top does not sit completley down in the well. the car has 33600 miles on it & I wil be out of warantee next 2 weeks, I calle the dealer & he told me to bring it in to look @/
also I told him the convas top has a tiny crap/rip in it, looks like a folding tear. right above the drivers side window, were you would place yoru arm if the top were up & window down. so he looked @ both things, can not find out why top will nto sit properly so he sent photos to ford & they authorized a new top & repair to mechanism. the theory is remove the top & inspect why it will not sit fully down. then they will put a new top on it once they fix the mechanism, so cool, I was trying to find a good cleaner to clean the top, now I do not have to worry about that any more, whoo hoo.

In 36,000 miles, my '07 GT Vert had 4 tops on it, all under warranty.
Original......stained from transport.
1st replacement.....seam done backwards and it leaked in heavy rains.
2nd replacement.....edges cracked at each fold along the edge.
3rd replacement......sold car.
